Will Ape work over alternate ports? Will it work on any IP?

Ape is only working for one of my sites. It's not working at
all on the others.

The .htaccess file is in place. It's just being ignored.

The .htaccess file can be found in both the non-working
site's root and in the IIS applet under the same web site. If
I open APE there the same rules come up that can be
accessed from the .htaccess file directly.

I think port or IP have nothing to do with the issue.
