Where do I put the .htacess file in the IIS 6.0, my application is deployed on port 80 under a Website there is a Virtual Directory which has my application, so I am just confused about which .htaccess file should I edit?
Should it be the under Virtual Directory or Under WebSite ?
Sometimes When I edit the Virtual Directory's .htaccess file it does not reflects me the changes I made.
Any help would be highly appreciated.

ISAPI_Rewrite should pick up .htaccess file from any physical directory to which IIS makes some requests. Don't forget that URL base is changing the deeper inside directory structure you move.
If your .htaccess file is not executed or changes are not loaded this is a NTFS permissions problem. You need to allow ISAPI_Rewrite to load it. Please follow troubleshooting section of documentation in this case.
