We have a dedicated server, but are currently experimenting with hosting our video files using Amazon's S3 file service.  We are able to use our DNS server so we can redirect requests to the amazon servers using a subdomain of our server's domain.  I was wondering if there is any way to use HotLinkBlocker product to help protect these links?

Since physical files you are going to protect are located on another server (which you cannot control), then HotlinkBlocker cannot help here.
