If I use HotLink Blocker in the 'link' method, will it effect my web site position with search engines?  I am concerned that a search engine may see something different or wrong and change my ranking.

No, unless you are going to protect files that need to uppear in search. This technology was designed to protect media files. If you protect them, they will not be available from search, only your pages with this media content will be available.
