No matter what I try, I can't seem to get LinkFreeze to pay attention to links starting with "?".

Example: <a href="?a=A&b=B">link</a>

Any suggestions?

This is by design. It is not possible to trasnform links of such format, and actually such links are not W3WC compatible. So I strongly recommend you to change links format to include page name, i.e. <a href="thispage.asp?a=A&b=B">link</a>
