>I am considering using ISAPI rewrite, currently my database cart generates a xml sitemap for google. It uses the standard urls www.root.com?catid=##&prodid=## after I apply rewrite will google crawl the standard urls, due to the site map, and then crawl the rewritten url in its normal crawling fashion giving google the impression of two different pages with identical content, perhaps invoking the duplicate content page penalty or SE rankings?
Yes, google could penalyze your site for having duplicates.
>Is there an issue with spiders getting caught in a loop between the old url and the rewritten ones if there are hard coded old urls in the site?
Such loops are possible even without rewritten URIs, so this should not be a problem for spiders.
>Should I quit using the site map?
May be it would be better to convert site map links to a static form?
>Does linkfreeze handle these issues better with its ability to rewrite internal links?
Yes, it may help.
