I'm on an II7/Win 2008/ColdFusion 9 server with 8 cores and 16 GB of RAM.

w3wp.exe pegs at 100% until I uninstall APE. Any idea of settings I could
change?

IIS has about 1200 sites setup up in it.

Sure 1200 is not a problem, but it can complicate finding a real problem source. Is it possible for us to arrange an online meeting and to see this server's desktop so we could diagnose problem?
